The more powerful engine with the 6 speed manual would be better for you if you do lots of high speed driving. Both engines are good. The history of the car would be the first thing to look at.

The early 1.4 TSi engines don't have a great reputation but it's rarely the turbo itself that fails, in fact VW are pretty good regards turbo reliability, the 1.9 TDi's being the perfect example. These can run to more than 500k with care.
I had the same problem. When it began I had no code but after a few weeks the check engine light when on and the code was "Misfire cylinder nr 2". Changed spark plugs and coils and erase the check engin light. The next day check engine light on again with same reason `"Misfire cylinder nr 2".
Is a 1.2 engine good for motorway driving? It can be, it depends on the car – and the speed you intend to drive. A VW 1.2 liter TSI engine generates 105 HP which is more than enough also for freeway driving. You can get the same (or very similar) engine also in the smaller VW Polo, in my opinion this engine fits this car better.

Good news is that those issues with the 1.5 engine appear to have been resolved - we've not head any reports from owners of late and having driven several 1.5 TSI models ourselves, have not experienced any issues first hand either.
